The present invention provides the use of a flavonoid glycoside compound in the preparation of a medicament for the treatment of malaria, especially in the preparation of a medicament for the treatment of malaria caused by plasmodium. The flavone glycoside compound has one of the following general structural formula: R1 is a bean acyl group, a trans aromatic acyl group or a coffee acyl; and R2 is a bean acyl group, an anti aromatic acyl bean group, a coffee acyl group or a hydrogen base. The test showed that the flavonoids and FP2 protein has obvious binding effect. Therefore, it can be used for preparing a pharmaceutical composition for treating malaria. It contains a vector of flavonoids active components and pharmaceutically acceptable weight, the content of active component in pharmaceutical compositions for 0.199.5%. The pharmaceutical formulations can be tablets, granules, capsules, water or oil suspensions, syrups, injections, or suspensions.
